It at first seems like Dark Chii is some kind of alternate personality of Chii, her other side hidden inside herself that retains all of Chii’s memories. In a way she is, but Dark Chii is in fact separate from Chii.
Freya was the first ever Chobit made. She was made for Hibiya by her husband because they couldn’t have any children. For a long time she and her “parents” were happy, but then for some reason Freya started to get sad. This is when Chii, who was then called Elda, was made. In an effort to cheer up Freya, they made a “sister” for her, which was Elda. And while Elda made Freya happy she still got depressed.
Finally Freya confessed why she was so sad. She was in love with Icchan, her father and Hibiya’s husband. Although she loved her mother very much, it hurt her to see them together. Icchan confronted Freya to tell her that her loved her as a daughter with all his heart but Hibiya was his “one and only”. Upon hearing this Freya literally started to fade away. In order to save her sister Elda took all Freya’s thoughts and such into herself, sort of absorbing her consciousness.
This is why it seems like Freya is part of Chii. After Hibiya erased all of Elda’s memories Freya’s consciousness was still there. She knew her past, and therefore she knew Chii’s past. She was really just wanted Chii to gain her own happiness, so that Chii would not have to go through what Freya experienced.
